On the Avator updater, I don't see an option to have a badge the site generates.
Am I missing something obvious here

Unfortunately copy-write legislation does not permit our using club badges without permission.
Using our own club badges? I think your being sarcastic but I genuinely have no idea what's going on

She's not being sarcastic at all. The club badges are not "your own", they are the intellectual property of the club, and we would be in breach of copyright and trademark law if we as a site provided them for your use. Now in all likelihood, we'd probably receive a notice to remove them if a club took exception and hear nothing beyond that provided we complied, but frankly we can't afford the legal bills if it ever went beyond that.
Fair enough, I read it as we can't use our own clubs badge, which made sense as initially I was given a city one
So what have I got now, just a standard design that's changed for each club? I just assumed it was the actual badge.

Members are free to upload their own avatars, provided they comply with our content rules. If that’s a club badge, so be it - it’s not us who are providing that content.
If you have an avatar that you haven’t personally uploaded, then a member of the moderation team has done you a favour.
Weren't we forced to pick a club crest before the forums were updated? What's happened that the site can't offer that anymore (I prefer it what we can add our own ones, just find it interesting is all )?

That was the policy prior to the software change. When we updated the site we reviewed a few policies, and the avatar restriction was one of the policies we dropped in favour of custom avatars. In part because they were requested, and in part because of legal action taken against other sites for copyright infringement.
With the vBulletin software we used to use we had a club avatar database, but the badges were always copyright. When we moved to the current software we responded to the requests we'd had for years to allow members to upload their own avatars. As TAFKAP said if members choose to upload a club badge now then it's their decision and there's almost zero chance that anyone will ever ask them to remove it.
